<P><I>Staphylococcus aureus</I> is one of the most important pathogens, causing various diseases in humans and animals. As methicillin-resistant <I>S. aureus</I> (MRSA) has become increasingly prevalent, controlling this pathogen with standard antibiotic treatment has become challenging. Bacteriophages (phages) have attracted interest as alternative antibacterial agents to control MRSA. In this study, we isolated six <I>S. aureus</I> phages from soils of poultry/livestock farms. Based on the results of host range determination with 150 <I>S. aureus</I> strains and restriction enzyme treatment of phage DNA, two phages, designated SP5 and SP6, were selected for further characterization and genome sequencing. Both SP5 and SP6 were classified as members of the family <I>Siphoviridae</I>. The genome of SP5 comprises 43 305 bp and contains 63 ORFs, while the SP6 genome comprises 42 902 bp and contains 61 ORFs. Although they have different host spectra, the phage genomes exhibit high nucleotide similarity to each other. Adsorption assay results suggested that the host range determinants of the two phages are involved in both adsorption and infection. Comparative genomic analyses of the two phages provided evidence that the lysogenic/lytic control module and tail proteins may be important for host specificity.</P>
Bacterial Outer Membrane Vesicles as a Delivery System for Virulence Regulation

Outer membrane vesicles (OMVs) are spherical nanostructures that are ubiquitously shed from gram-negative bacteria both in vitro and in vivo. Recent findings revealed that OMVs, which contain diverse components derived from the parent bacterium, play an important role in communication with neighboring bacteria and the environment. Furthermore, nanoscale proteoliposomes decorated with pathogen-associated molecules attract considerable attention as a non-replicative carrier for vaccines and drug materials. This review introduces recent advances in OMV biogenesis and discusses the roles of OMVs in the context of bacterial communication and virulence regulation. It also describes the remarkable accomplishments in OMV engineering for diverse therapeutic applications.

Endoplasmic reticulum stress is closely associated with the onset and progression of inflammatory bowel disease. ERdj5 is an endoplasmic reticulum-resident protein disulfide reductase that mediates the cleavage and degradation of misfolded proteins. Although ERdj5 expression is significantly higher in the colonic tissues of patients with inflammatory bowel disease than in healthy controls, its role in inflammatory bowel disease has not yet been reported. In the current study, we used ERdj5-knockout mice to investigate the potential roles of ERdj5 in inflammatory bowel disease. ERdj5 deficiency causes severe inflammation in mouse colitis models and weakens gut barrier function by increasing NF-κB-mediated inflammation. ERdj5 may not be indispensable for goblet cell function under steady-state conditions, but its deficiency induces goblet cell apoptosis under inflammatory conditions. Treatment of ERdj5-knockout mice with the chemical chaperone ursodeoxycholic acid ameliorated severe colitis by reducing endoplasmic reticulum stress. These findings highlight the important role of ERdj5 in preserving goblet cell viability and function by resolving endoplasmic reticulum stress.

Aims: It is uncertain whether nonalcoholic fatty liver disease (NAFLD) is associated with subclinical hypothyroidism (SH) in pediatric patients. The aim of this study is to investigate the prevalence and related factors of SH in pediatric patients with NAFLD. We also evaluate the association between liver fibrosis and SH. Methods: In ten hospitals in Korea, medical records were reviewed retrospectively for patients under the age of 18 who were diagnosed with NAFLD and tested for thyroid function from January 2015 to December 2019. The association between NAFLD and SH was analyzed. Results: 428 patients with NAFLD were included. The prevalence of SH in pediatric NAFLD patients was 13.6% (95% CI: 10.6%-17.1%). In multivariate logistic regression, more severe grades of steatosis on ultrasound and higher APRI (Aspartate aminotransferase (AST) to Platelet Ratio Index) score were associated with increased risk of SH. Using Receiver operating characteristic (ROC) curves, optimal cut-off value of APRI score for predicting SH was 0.6012(Area under the curve; AUC 0.67(P<0.001), sensitivity 72.4%, specificity 61.9%, positive predictions 23%, negative predictions 93.5%). Conclusions: This study showed that the higher degree of liver steatosis and fibrosis, the more likely it is to be accompanied by SH. It is necessary to conduct thyroid function tests for pediatric NAFLD patients.

The detection of foodborne pathogenic microorganisms is an essential issue in molecular diagnostics. Fluorescence-based assays have been widely utilized in molecular diagnostics because of their ability to detect and measure low analyte concentrations. However, conventional fluorescence-based assays require sophisticated optics systems, such as a specific light source and light filter. To overcome these limitations, we developed an optical sensing system using a retroreflective Janus microparticle (RJP) as a signaling probe. Compared to fluorescent dyes, RJPs have the advantage of not requiring complicated optic systems because they can be observed using visible light without a filter. To confirm that RJPs can be used as a probe for molecular diagnostics, Salmonella was detected using a biotinylated stem-loop DNA probe to capture the target gene DNA and a streptavidin-conjugated RJP (SA-RJP) as the detection molecule. When the target gene DNA was present at the sensing surface where the stem-loop DNA probe was immobilized, the biotinylated stem-loop DNA probe was stretched, exposing biotin, which can react with SA-RJP. Since the amount of exposed biotin increased according to the concentration of the applied target gene DNA, the number of observed RJPs on the sensing surface increased with the concentration of the target gene DNA. Consequently, the concentration of Salmonella could be quantitated by counting the number of observed RJPs. Using this system, Salmonella at concentrations ranging from 0 to 100 nM could be analyzed, with high sensitivity and selectivity, with a limit of detection of 2.48 pM.

<P>A non-deterministic finite automaton (NFA)-based parallel string matching scheme is proposed. To parallelize the operations of NFAs, a graphic processing unit (GPU) is adopted. Considering the resource occupancy of threads and size of the shared memory, the optimized resource allocation is performed in the proposed string matching scheme. Therefore, the performance is enhanced significantly in all evaluations.</P>
Collective behaviors of second-order nonlinear consensus models with a bonding force

We study the collective behaviors of two second-order nonlinear consensus models with a bonding force, namely the Kuramoto model and the Cucker-Smale model with inter-particle bonding force. The proposed models contain feedback control terms which induce collision avoidance and emergent consensus dynamics in a suitable framework. Through the cooperative interplays between feedback controls, initial state configuration tends to an ordered configuration asymptotically under suitable frameworks which are formulated in terms of system parameters and initial configurations. For a two-particle system on the real line, we show that the relative state tends to the preassigned value asymptotically, and we also provide several numerical examples to analyze the possible nonlinear dynamics of the proposed models, and compare them with analytical results.
