RNA synthesis in the cell takes place with its folding from 5 -end simultaneously. Instead of doing experimental study on the dynamic process of RNA folding, which is almost impossible, theoretical analysis of mRNA folding of chloramphenicol acetyltransferase (cat) was done by using computer program, RNAdraw. Secondary structures of cat mRNA containing +80~140 and entire nucleotides of the gene from transcription initiation site were compared at 37 and 42°C. When cat mRNA carrying 140 nucleotides and entire sequences of the gene from transcription start site were analyzed, there were no differences in secondary structures at both temperatures. However, the extra stem-loop structure before the initiation codon was found in cat mRNA from the start site to +80~130 at 37°C, which was absent at 42°C. Differences in secondary structures containing 5 -end mRNA might be related to those in translation efficiencies at the two temperatures.
