Analysis of Gene Network in MCF-7 Human Breast Cancer Cells

Recent technological progress on high-throughput measurements for gene expression such as microarray analysis enables us to collect time-series gene expression data for each of tens of thousands of genes. Although a genomic analysis with those data has identified key genes relating to various diseases, few results on estimation of gene regulatory networks with real microarray data are available so far. Recently, the immediately early response (IER) genes upon epidermal growth factor stimulation in a human breast cancer cell line, MCF-7, have been identified in which time-course microarray data were measured during 90 minutes and 63 IER genes were chosen from tens of thousands of genes by using statistical analysis. In this paper, we estimate the gene regulatory networks among the 63 IER genes. To this end, we apply an estimation method based on a mixed logic dynamical modeling developed in an earlier study to the microarray data. However, the original method is executable for continuous gene expression time-series data whereas the real microarray time-course data have very few time points. In addition, some presetting parameters in the model are critical for a successful result on a network estimation. Then, we add a preprocessing and Monte Carlo-based calculation for the original method.

Background/Aims: Ghrelin is mainly produced in the stomach and has several physiological functions. The aim of this study was to investigate whether ghrelin regulates apoptosis in the small intestinal mucosa of fasted rats. Methods: Intestinal mucosal apoptosis was evaluated as the percentage of fragmented DNA, villus height, TUNEL staining, and western blotting analysis of caspase-3 in 48-h-fasted rats. Crypt cell proliferation was evaluated by counting the number of BrdU-positive cells. Ghrelin was administered intraperitoneally at doses of 2.5, 25, and 250 ㎍/㎏ per 48 h by continuous infusion via an Alzet micro-osmotic pump or injections at 12 h intervals. Ghrelin was also infused in rats that underwent truncal vagotomy. The lowest dose of ghrelin (2.5 ㎍/㎏ per 48 h) was administered into the third cerebroventricle. Results: Ghrelin treatment attenuated the percentage of fragmented DNA in the small intestinal mucosa in 48-h-fasted rats in a dosedependent manner. Both continuous infusion and 12-hourly injections of ghrelin suppressed intestinal apoptosis to almost equal extent, This effect on apoptosis was not attenuated by truncal vagotomy. Cere-broventricular infusion of ghrelin also attenuated intestinal apoptosis. The antiapoptotic effect of ghrelin was confirmed by decreased TUNEL staining, recovery of the villus height, and decreased expression of caspase-3, BrdU uptake indicated that ghrelin enhanced cell proliferation in the intestinal crypt. Conclusions: Taken together, these data indicate that ghrelin enhanced intestinal growth with the suppression of small intestinal mucosal apoptosis in 48-h-fasted rats, suggesting that it controls intestinal function through the regulation of intestinal apoptosis.
Real-time Monitoring System for Container Networks in the Era of Microservices

Large-scale web services are increasingly adopting the microservice architecture that mainly utilizes container technologies. Microservices are operated on complex configured infrastructures, such as containers, virtual machines, and physical machines. To ensure service quality of microservices, it is important to monitor not only the quality of services but also the quality of the infrastructures utilized by the services. Therefore, the metrics of the infrastructure related with the services should be traced. An extended Berkeley Packet Filter (eBPF) is a relatively new Linux’s function, which is effectively used as a sensor of container-network metrics. There are two key challenges in realizing the service-linked monitoring system. One challenge is making the full-stack topology between microservices, containers, and machines visible to set the sensor related with the services. Another challenge is dynamic sensor management that can relocate the sensor quickly after the topology’s change. In this paper, we propose a real-time monitoring system that creates a full-stack topology and relocates the sensor in conjunction with events from a container orchestrator. The system enables a dynamic deployment of the sensors related with the monitored services.
