Functional studies of transcription factors involved in plant defenses in the genomics era

<P>Plant transcription factors (TFs) play roles in diverse biological processes including defense responses to pathogens. Here, we provide an overview of recent studies of plant TFs with regard to defense responses. TFs play roles in plant innate immunity by regulating genes related to pathogen-associated molecular pattern-triggered immunity, effector-triggered immunity, hormone signaling pathways and phytoalexin synthesis. Currently, genome-wide phylogenetic and transcriptomic analyses are as important as functional analyses in the study of plant TFs. The integration of genomics information with the knowledge obtained from functional studies provides new insights into the regulation of plant defense mechanisms as well as engineering crops with improved resistance to invading pathogens.</P>

<P>Autophagy is important for degradation and recycling of intracellular components. In a diversity of genera and species, orthologs and paralogs of the yeast Atg4 and Atg8 proteins are crucial in the biogenesis of double-membrane autophagosomes that carry the cellular cargoes to vacuoles and lysosomes. Although many plant genome sequences are available, the ATG4 and ATG8 sequence analysis is limited to some model plants. We identified 28 ATG4 and 116 ATG8 genes from the available 18 different plant genome sequences. Gene structures and protein domain sequences of ATG4 and ATG8 are conserved in plant lineages. Phylogenetic analyses classified ATG8s into 3 subgroups suggesting divergence from the common ancestor. The ATG8 expansion in plants might be attributed to whole genome duplication, segmental and dispersed duplication, and purifying selection. Our results revealed that the yeast Atg4 processes Arabidopsis ATG8 but not human LC3A (HsLC3A). In contrast, HsATG4B can process yeast and plant ATG8s in vitro but yeast and plant ATG4s cannot process HsLC3A. Interestingly, in Nicotiana benthamiana plants the yeast Atg8 is processed compared to HsLC3A. However, HsLC3A is processed when coexpressed with HsATG4B in plants. Molecular modeling indicates that lack of processing of HsLC3A by plant and yeast ATG4 is not due to lack of interaction with HsLC3A. Our in-depth analyses of ATG4 and ATG8 in the plant lineage combined with results of cross-kingdom ATG8 processing by ATG4 further support the evolutionarily conserved maturation of ATG8. Broad ATG8 processing by HsATG4B and lack of processing of HsLC3A by yeast and plant ATG4s suggest that the cross-kingdom ATG8 processing is determined by ATG8 sequence rather than ATG4.</P>
재난에 따른 농촌주민의 심리적 영향을 고려한 재난대책 방안

본 연구의 목적은 자연재난을 경험한 농촌주민을 대상으로 재난 후 개인의 변화와 재해인식, 심리적 스트레스를 알아보고 이에 따른 농촌주민의 재난대책방안을 모색하고자 하였다. 연구대상은 2017년 7월 집중호우로 직간접적인 피해를 입은 충청남도 청주시에 거주하는 농촌주민을 대상으로 하였으며, 설문조사와 인터뷰 방법을 사용하였다. 연구결과 성별에 따른 재해인식에 유의미한 차이가 있었으며, 많은 주민들이 외상 후 스트레스를 겪고 있는 것으로 나타났다. 마지막으로 본 연구의 고찰 및 제언을 통해 농촌주민의 재난 후 성장을 위한 방향을 제안하였다. The purpose of this study was to investigate the individual change, disaster awareness, and psychological stress of rural residents who experienced natural disasters, and to find measures to cope with the disaster of rural residents. The subjects of this study were rural residents living in Cheongju city, Chungcheongnamdo province, which suffered direct or indirect damage due to heavy rain in July, 2017. Survey and interview methods were used. There were significant differences in perception of disaster according to gender, and many residents were suffering from post traumatic stress. Finally, the present study suggests directions for growth after the disaster of rural people.

<P><B>Abstract</B></P><P>MicroRNAs (miRNAs) play roles in various biological processes in plants including growth, development, and disease resistance. Previous studies revealed that some plant miRNAs produce secondary small interfering RNAs (siRNAs) such as phased, secondary siRNAs (phasiRNAs), and they regulate a cascade of gene expression. We performed a genome-wide comparative analysis of miRNAs in Solanaceous species (pepper, tomato, and potato), from an evolutionary perspective. Microsynteny of miRNAs was analysed based on the genomic loci and their flanking genes and most of the well-conserved miRNA genes maintained microsynteny in Solanaceae. We identified target genes of the miRNAs via degradome analysis and found that several miRNAs target many genes encoding nucleotide-binding leucine-rich repeat (NLR) or receptor-like proteins (RLPs), which are known to be major players in defense responses. In addition, disease-resistance-associated miRNAs trigger phasiRNA production in pepper, indicating amplification of the regulation of disease-resistance gene families. Among these, miR-n033a-3p, whose target NLRs have been duplicated in pepper, targets more NLRs belonging to specific subgroup in pepper than those in potato. miRNAs targeting resistance genes might have evolved to regulate numerous targets in Solanaceae, following expansion of target resistance genes. This study provides an insight into evolutionary relationship between miRNAs and their target defense genes in plants.</P>

Genome-wide identification of pepper NB-LRR gene family and their evolutionary history in Solanaceae

Plants have evolved elaborate innate immune systems against invading pathogens, such as bacteria, fungi, oomycetes, viruses and insects. Among them, intracellular immune receptors known as nucleotide-binding site and leucine-rich repeat (NB-LRR) play critical roles in effector-triggered immunity (ETI) regarding to plant defense. Here, we identified potential NB-LRR coding sequences from pepper genome using bioinformatics analysis and performed comparative analysis with Solanaceae plants. As a result, we identified 267, 443, and 755 NBS-encoding genes in the genome of tomato, potato, and pepper, respectively. These may indicate that the Solanaceae NB-LRRs were evolved through species-specific unequal-duplication event. Further phylogenetic and clustering analyses revealed that Solanaceae NB-LRRs were classified into the 14 subgroups with 1 TNL and 13 CNL types. We found that the genes in CNL-G1 and CNL-G2 subgroup were highly expanded compared to other subgroup showing a large portion of NB-LRR in pepper genome. Among 755 NB-LRRs in pepper genome, 623 were physically mapped on all 12 pepper chromosome pseudomolecules. Furthermore, a number of NB-LRRs in the same group were physically clustered by tandem array in the specific chromosome. Genome-wide identification of pepper NB-LRR family and their evolutionary analysis could provide an important resource for identification and characterization of genes for breeding of disease resistance crops.

This study aims to assess the meaning and polarity of ‘johta’ constructions as occurring in clothing product reviews. Twelve types of constructions were identified and analyzed: -i johta, -ko johta, (N-i) johta, -ase johta, -ki(ey) johta, -myen johta, -ni(kka) johta, -ato johta, -nun key johta, -nuntey johta, -konun johta, -ciman johta. Each construction has its own particular meaning, which is closely linked to the semantic function of the connective ending that partly composes the construction. Findings reveal that ‘johta’ constructions in clothing product reviews are not always used to convey an ‘evaluation’ but can also express ‘advice’, ‘wish’, ‘request’ depending on the construction. Moreover, the polarity of each construction was identified based on the analysis of the examples extracted from the Clothing Product Review Corpus. As a result, most ‘johta’ constructions indicate a [+positive] polarity; nevertheless, the construction ‘-myen johta’ tends to be [-positive] while the construction ‘-konun johta’ always occur with both negative and positive evaluations.
