유비퀴틴화 (ubiquitination) 및 탈유비퀴틴화 (deubiquitination) 과정은 단백질의 항상성 유지를 위한 분해 기전에서 중요한 역할을 하며, 현재 세포 내 70-80%의 단백질들이 유비퀴틴화 과정에 거쳐 26S 프로테아좀 (26S proteasome)을 통해 분해된다고 보고되었으며, 이와 같은 과정을 유비퀴틴-프로테아좀 분해 기전 (ubiquitin-proteasome pathway; UPP)이라고 명명하였다. 또한 이와 같은 단백질 분해 기전의 이상은 암을 비롯한 많은 질환들을 유발한다고 보고됨으로써 유비퀴틴화 과정 및 탈유비퀴틴화 과정에 대한 연구의 중요성이 대두되고 있다. 특히 탈유비퀴틴화 과정은 유비퀴틴화 과정의 불가역적인 역반응으로 유비퀴틴화 과정에 비해 연구가 미흡하였던 과거와 달리 현재는 기질 발굴 등을 통한 연구 성과도 많이 보고되고 있다. 또한 탈유비퀴틴화 효소 (DUB enzyme)는 크게 6개의 그룹으로 구분되는데 이 중에서도 유비퀴틴-특이적 단백분해제 (ubiquitin specific processing protease) 그룹은 가장 그룹화가 잘 되어 있으며 큰 단백질들을 대상으로 한다고 보고되어 있어 그 중요성과 연구 필요성이 다른 그룹에 비해서 크게 여겨진다. 따라서 본 연구에서도 이 그룹을 대상으로 하였다.
본 연구의 초기 목표는 부인암 세포 중 하나인 HeLa 세포를 대상으로 하여 단백질 분해 기전에 이상이 있을 것으로 예상하고 탈유비퀴틴화 과정에 관여하는 유비퀴틴-특이적 단백분해제를 발굴하고자 하였다. 이를 위해 유비퀴틴-특이적 단백분해제 그룹에서 공통적으로 존재하는 보존 부위로 알려진 Asp (I) 도메인을 포함하는 여러 유전자를 NCBI 생명정보학 (NCBI, bioinformatics) 사이트를 이용하여 찾았고, 이 중에서 우리는 HeLa 세포에서 존재하며 기존 탈유비퀴틴화 효소인 DUB-1과 유사성을 보인다는 의미로 HeLa DUB-1이라 명명된 새로운 유비퀴틴-특이적 단백분해제를 발굴하였다. 이 유전자는 548개의 아미노산을 암호화하는 1,647 bp의 뉴클레오타이드 (nucleotide)로 구성되었으며, 분자량은 61 kDa으로 예상된다. 또한 유비퀴틴-특이적 단백분해제의 특징적인 보존 부위 (conserved domain)인 Cys, Asp (I), His과 Asn/Asp (II) 도메인을 포함하고 있으며, in vivo와 in vitro 실험을 수행하여 탈유비퀴틴화 효소 활성 (DUB enzyme activity)을 가진다는 것을 확인하였다. 다음으로 노던 블롯 분석 (Northern blot analysis)을 통해 HeLa DUB-1이 인간 골격근과 췌장에서 강하게 발현하며 이 외에도 심장, 태반, 폐, 간 및 신장에서도 발현하지만 뇌에서는 약하게 발현함을 확인하였다. 또한 HeLa DUB-1의 위치 분석 (localization study)을 통해 세포질 (cytoplasm)과 핵 (nucleus) 내에 고르게 분포함을 확인하였고 이는 기질 발굴에 있어 중요한 결과가 될 것으로 예상하였다.
본 연구는 이후에 HeLa DUB-1의 C-말단 부위가 연장된 USP36을 HeLa 세포에서 역전사 중합효소 연쇄 반응 (RT-PCR)을 통해 다시 발굴하였고, 이는 HeLa DUB-1과 동일하게 유비퀴틴을 절단하는 능력을 가진 것을 확인하였다. 특이하게도 배열을 통한 구조 분석으로 USP36은 단백질의 빠른 분해를 위한 주요 부위로 보고된 PEST 모티브 (motif)를 포함한다는 것을 확인하였고 이것은 USP36의 경우 면역 침전 반응법 (immunoprecipitation)을 통해 폴리유비퀴틴화된다는 것을 밝혔다. 이는 인간 유비퀴틴-특이적 단백분해제 중에서 PEST 모티브를 포함하며 이를 통해 폴리유비퀴틴화 된다고 보고한 최초의 연구 결과였다.
또한 본 연구에서는 이와 같은 HeLa DUB-1과 USP36의 발굴 및 기능 분석 이후에 이들의 기질을 발굴하고자 하는 목표를 세웠으며, 이를 위해 프로테오믹스 방법인 2차원 단백질 전기영동법 (2-DE)과 비행시간형-매트릭스보조탈착이온화법 (MALDI-TOF)을 실시하였다. 이 방법을 위해 USP36을 HeLa 세포내로 과발현시킨 후, 2차원 단백질 전기영동법을 실시하였으며 대조군과 비교 분석을 통해 2배 이상 발현하는 스팟 (spot)들을 선택하였고, 펩타이드 서열화를 통해 9개의 단백질을 동정하였다. 이 단백질들은 lamin B1, protein phosphatase methylesterase-1, tropomodulin 3, heterogenous nuclear ribonucleoprotein A0, RAN protein, SOD2, laminin α-2 subunit precursor, germinal histone H4과 thyroid receptor interactor이며, 우리는 본 연구를 위해 이 중에서 SOD2를 선택하여 USP36의 기질 분석을 실시하였다.
SOD2는 여러 질환과 노화 등에 관련된 ROS 상태에서 작용하는 방어 기전 중의 하나인 manganese-dependent superoxide dismutase (Mn-SOD)를 암호화하는 유전자이며 SOD2는 핵 내에 존재하는 유전자이며, Mn-SOD는 미토콘드리아 (mitochondria)에 존재하는 단백질로서, ROS 상태에서 가장 먼저 작용하는 방어기전으로 보고되었다. 그러나 아직 그 작용 기전이나 세포질에서 핵 내로의 신호 전달 체계에 대해서도 알려진 바가 없기 때문에 본 연구에서 이 단백질의 분해 기전을 연구하는 것이 중요성을 가진다고 보았다. 이와 같은 목표를 위해 우리는 우선 USP36과 SOD2가 서로 결합하는지를 확인하고 SOD2가 폴리유비퀴틴화가 되는지를 확인하였다. 다음으로 USP36이 SOD2를 탈유비퀴틴화 과정을 거쳐 안정성을 증가시킨다는 것을 확인하였다. 따라서 이와 같은 결과들로부터 우리는 탈유비퀴틴화 효소 활성을 가진 USP36이 SOD2를 조절하는 중요한 인자이며 ROS 상태나 노화 관련 기전에서 중요한 역할을 할 것이라 제안한다.

The ubiquitin-mediated protein degradation pathway has been emphasized for the regulation of numerous cellular mechanisms and the importance of deubiquitination mediated by deubiquitinating (DUB) enzymes has been emerged as an essential regulatory step to control these cellular mechanisms. Especially, DUB contains the highly conserved Cys, Asp (I), His, and Asn/Asp (II) domains characteristic of the ubiquitin-specific processing proteases (USP). Previously, we isolated a novel DUB enzyme, containing the UCH domain of ubiquitin specific protease 36 (USP36) from ovarian cancer cells. It was named as HeLa DUB-1, which has 1,647 bp nucleotides and encodes a 548 amino acid polypeptide with a molecular weight of approximately 61 kDa. Biochemical assay revealed that HeLa DUB-1 has DUB enzyme activity in vivo and in vitro. Northern blot analysis for HeLa DUB-1 showed the strong expression in human skeletal muscle and pancreas and to some extent in heart, placenta, lung, liver, and kidney. Interestingly, the expression was hardly seen in the brain. Localization study indicates that HeLa DUB-1 proteins are present in both the cytoplasm and nucleus. Next, we cloned the full length cDNA of human USP36, which has the extension of the C-terminal region of HeLa DUB-1. The expression of human USP36 was confirmed in ovarian cancer cells using RT-PCR, and DUB enzyme activity was confirmed by analyzing its capability to cleave the ubiquitin. Interestingly, structural and immunoprecipitation analyses revealed for the first time that USP36 contains the PEST motif and is polyubiquitinated. Recently, we performed 2-demensional electrophoresis (2-DE) and matrix assisted laser desorption ionization time-of-flight mass spectrometry (MALDI-TOF/MS) analyses to identify proteins which are regulated by USP36. Through these analyses, we obtained 9 overexpressed spots in USP36 transfected HeLa cells, which showed two fold higher expression than the control. We finally focused on mitochondrial superoxide dismutase (SOD2), since it is an important element required for detoxification of mitochondria from H2O2, and the release of reactive oxygen species (ROS) from the mitochondria (mROS) which are associated with a number of human diseases, regulation of normal cellular processes, and aging in eukaryotes. Especially, the manganese-dependent superoxide dismutase (Mn-SOD) is involved in the primary mitochondrial enzymatic defensive mechanism that converts superoxide to peroxide. However, the regulation of specific signaling elements for the ROS release in the mitochindria leading to nuclear gene induction has not yet been described. In this present study, we investigated the functional roles of USP36 on SOD2 in relation to ubiquitin-proteasome pathway (UPP). Firstly, we confirmed whether interaction between USP36 and SOD2 occurs, and SOD2 is polyubiquitinated. Next, we investigated that USP36 has DUB enzyme activity against SOD2, and maintains the stabilization of SOD2. Taken all results together, we suggest that USP36 may be a key factor in ROS and aging mechanisms.
